If you are using Quicktime Pro there is a size button in the setup where you can customize the size of your clip to 1920 x 1080.

You can also try the free program MPEG Streamclip

I can't answer your question about Pinnacle but Quicktime Pro has more setting than QT player and it should resolve problems with compression settings.

Here's a suggestion. When you have edit you clips and compress the with QT put them in a folder and check those clips in QT before you upload them. This is to insure you clips settings are correct. You can view those setting in show movie inspector it is in the tool bar of QT under window.
