Manual level looks best, could use a tiny bit more punch (but I'm not on a calibrated monitor right now, so not sure). Auto level is too much and it does flicker. You can remove the flicker by dialing in the smoothing option to about 0.5s.
And don't remove the logos. Too much work and containers without logos simply look wrong.

Varius,
Thanks. without Logos it means nothing. ;)
Me, don't have a good monitor for color too. ;(
The test clips is to show the craziness of what Auto-Level did to the clip. Color is shifting/Flickering, exposure as well, and color looks terrible.
Did anyone has any idea why Auto-Level from Ae6 can achieve such bad result?
I know I should not use Auto-Level in the first place.

With any moving subject I completely stay away from Auto level, contrast, color or anything "auto". Since I shoot fully manual I find the best approach is process manually. If there is a brightness or contrast changes in the footage due to movement, flickering will almost always happen.

NEVER USE AUTO LEVEL. It is continuously changing per frame.

Yes, I found out the same as you said. It level every single frame that caused flickering. It is interesting to know the reason why.
I normally don't edit but just render and upload.
Thanks for all you guys input.
