When making time lapse video, how do you decide 24 fps, 29.97 fps or 30 fps?

That would really depend on the frame rate of the project it was designed for.. Though ultimately it doesn't matter, as it could be played back at any frame rate you wish, since it is not "real time" footage. Changing from one framerate to the next will affect the speed of the motion a bit. I tend to render mine out in 24p since that's what I like, but could still use them in a 30p project with slight time variance.

What justrollingby said is what I do most of the time. It's easy for the end user to conform to whatever speed they like without loss of quality.
