How to get rid of Dupe Alert?

I've got the persistent duplicates alert too.

I hade half of my last batch not show up in Uploads. when I uploaded then again I got the duplicate warning. But the files are still not visible anywhere in Uploads but they must be in the system somewhere to trigger the warning.
