MGM Logo wont stop blinking in between video

I wonder if anyone can help me.
I am using the MGL Logo effect that I downloaded here. After 7 or so hours of pure frustration( because Im a novice.LOL!) I almost have it done.
However.
The mp4 video that I uploaded to be a part of the video I am making keeps blinking in and out at the same spot. If I run the video in VLC it works fine.
I know I am being vague but its hard to describe. any ideas?
