Can I upload videos with an alpha channel?

Yes you can – the alpha matte should be a seperate file, encoded with the PhotoJPEG codec, and attached to the clip by using the “attach” (paperclip) icon next to the clip on your My Uploads page. So, the process is: first upload the main clip, then use the attach button to upload the alpha matte.
We do it this way to keep file sizes down - codecs that support alpha channels (like the Animation codec) generate files that are way too big to be able to upload and download easily.
